The OTA won't wipe out your apps. The RUU will wipe the phone clean , which is a good thing. Most folks that have been working with updating smartphones over the years will tell you it is better to start off with a clean slate. You could have an app on your phone that has not been updated to run on 2.2 and it could cause you problems down the road.
Some people who have gotten the OTA are already complaining about bugs and apps not working correctly. So far I have not heard that from the the RUU installs , everybody is happy with them , check the other forums.
But in the end it is up to you , what you want to do.
