Or will you stay rooted with the OTA 2.1 update if you were rooted before the OTA update.
I imagine the former is the case.

Yes, if you root now, but do not apply a ROM, and then when the official 2.1 OTA update comes and you apply the update, it will make you to lose root.
Apparently an exploit has been fixed to no longer allow rooting after this update to 2.1.
But I am confident it will be re-exploited once again. If there is a way to fix it, there is a way to break it.
