Is it possible that some of those contacts that you have are email addresses only, but on your phone have been merged with contacts that have an email address in one place and a phone number in another?
Also, Have you made groups for your contacts? It could be that some of those contacts are coming from GMail / Outlook with a 'sent mail' to tag (or however that is determined) so it is not being treated as a true contact....
