Doh! I've just confirmed at least one "missing" contact is due to a merge that I missed when I was checking contacts. The odd thing is that Google doesn't indicate any dupes...

I have a 18 contact gap, so I'll have to comb through, but if I have that many potential dupes that are being combined I'll be surprised...we'll see, I guess.
