Yes, when you import a book into Aldiko it copies the file into the eBooks folder and leaves the original file where it is. Once the book is in Aldiko you can delete the original from the Downloads folder.

Having said this, I always copy downloaded books onto my PC so a have an archive of them. You can get the epubs back out of Aldiko just by copying them back out of the eBooks folder, but this is a pain when you have lots of books. After I reset my N7, prior to the 4.2 upgrade, I simply copied the books back from my PC and imported them all again.
