Kindle books are just .mobi files in the same way that Aldiko books are (usually) just .epub files. If you use the PC Kindle reader it will keep the .mobi files in your Documents folder in a folder called "My Kindle Content". Smashwords allows you to download books in lots of formats. I tend to download them in epub format so I can them with Aldiko. I don't know about Kobo I'm afraid.
Like you I now have loads of ebooks, and there are too many to keep them all on the N7, and even in Calibre managing that many books gets to be a pain. That's why I store them separately.
