If system/apps were deleted he may have to use Odin to get everything back. Using Odin to install the stock rom will unroot you and restore the stock recovery.

You could try a factory reset first. It won't unroot you and you will still have the custom recovery. At least on my S4 that's the way it works.

You might try this thread and see if there is a rooted stock rom you could try. That may be the easiest.
