Default Annoying behavior

Is there a way to prevent notification ringtones while on a voice call? It gets annoying when a call gets drowned out by the ringtones.

Yes there is. In your default messaging app there will be a settings that is something along the lines of: "Notifications while in Call?" And then uncheck that box so you don't get bothered while in a phone call

Also which specific apps are you having problems with?

Lastly: I will be moving this thread into Android Applications.

OP, what app is sending the notification to begin with? Many have settings, like the SMS one mentioned above, that allow you to toggle that feature.
