If by "Custom ROM" you mean a ROM that has been developed by somebody outside of HTC that is made to go on a phone that has been "Rooted" then the answer is yes. There are already custom ROM's that are running Android 2.X but there are a few thing that are not working on the Magic because of a lack of drivers for them. Once HTC officially releases Android 2.1 for the Magic it won't take long before their will be completely functional 2.1 Custom ROMs available.
The version that HTC is releasing is in actual fact a custom ROM in that they are taking the stock Android 2.1 and applying their proprietary "Sense UI" to it.
