Welcome to the forums. Please make sure and post in the correct section, in this case, I will move the thread for you.
To start, the system files are on the "Root" of the phone, it is a lot like your C:/ drive on your computer. Well without root access, you cannot modifiy these files. So rooting gives you access to modify/change the system files.
The bootloader is locked (that is the startup and where the core files and systems like modem and kernel are) so they cannot be messed with right now. The rom can be replaced (aka flashing a rom) but there is no clean way to go back to stock. If you come across something apicific that you want to learn more about and cannot find it, go ahead and PM me and I will help where I can.
This is going to sound crazy but check out capfaq.com there is a lot of info that covers all android phones that can help; and if you want to start rooting and hacking the phone, look into the advanced section, a lot of that there is stuff I put.
