Rom Manager is a quirky kind of program, and I've always approached it with caution. It does just plain "goofy" things at times - for example, back in my Droid 1 days (Spring of 2010) I installed a really good rom called Sapphire. Sapphire required you to install the Google Apps separately and I downloaded both the rom then the apps. I have always preferred to use the recovery itself to manually install any roms, themes or updates, so I booted into recovery and did the install with no problem. Apparently though, quite a few people on Droid Forums used Rom Manager to download and install both the rom as well as the Google Apps.
Common sense would dictate that you install *first* the rom, then the apps - but common sense seemed to have escaped Rom Manager. Even though the people told it to first install the rom, followed by the apps, it did the exact opposite - causing major problems for those unfortunate members. Finally, the developer of Sapphire put a big notice, all in red on the first page of the thread, warning people to not let Rom Manager do the installation. To my knowledge, no explanation was ever given by Koush (the developer of Rom Manager) as to why the program screwed up so badly.
The true story was given to illustrate that Rom Manager has always been a little goofy, and if you're going to use it, be careful. No problem having it download things for you - although I actually prefer to find the file myself and manually install it on my phones - but I wouldn't let it do the installation of anything beyond CWM Recovery. I just don't trust the program.
