These are two of my favorite games. And the reasons I have an Xbox 360 and getting a PS3.

Melee Attacks
Master Chief - Chief has only one real melee attack. However, it is very effective. If done in front of an enemy, it may take a strike or two extra, however if done from behind. Instant kill.

Solid Snake - Snake is famous for his CQC skills. Snake has more than one melee attack. 1 - Punches and Kicks: These may take a few shots to do the job, but does it none the less. 2 - Choke: Snake has a second option, he can choke the enemy to either a knockout, or break their neck(my favorite is breaking of the neck).

Arsenal
Master Chief - Chiefs Marine arsenal is a vast array of weapons. The Pistol, Shot Gun, Sniper Rifle. However, it always seems that unless its a headshot(or close range with shot gun), the assault rifles tend to be rather weak.

Solid Snake - Snake's arsenal has always been one of those things that amazed me. Yea, he has a pistol(the Socom pistol), he gets a shotgun in MGS, and the sniper rifle(PSG1). The assault rifles also do a lot of damage. Another thing is silencers, very helpful

Reason - Damage

Master Chief - Chief's suit, and shield are what makes him such a super soldier. The ability to take more damage definitely works to his advantage. HOWEVER, Chief has little maneuverability. He can't crawl, can't hide in corners, and only really moves one speed.
Solid Snake - Snakes "Sneaking Suit" make his maneuverability a key factor in the MGS games. He can crouch, crawl, run, walk, hang off edges, and roll. However Snake's suit doesn't protect him from bullets.

Edge -
Reason - The ability to hide, and move faster makes him deadlier than being able to take shots more.

Winner - SOLID SNAKE

You also need to take into account what year MC. The Halo:CE MC used the Assault rifle which fired 7.62x51mm NATO rounds, the same round the PSG1 fires. So basically the PSG does as much damage as MC's AR. The Battle rifle in the later adventures of MC fires a more powerful 9.45x40mm experimental round. So if you connect the dots, MC's suit would easily be able to handle any firearm (except shotgun) Snake could throw at him including the PSG and any subsonic round would just bounce off MC's shields. The only way I can see Snake taking MC is by hiding in a dark area with a shotgun, staying out of the open and off MC's motion detector.

Also keep in mind MC's suit is a 1,000lbs+ powered suit so I dont see Snake using hand to hand.

I see the suit causing the Chief to not be able to target Snake. I do think it would be very close. I didn't take into effect the "actual" ballistics.

LOL I was actually watching some of those deadliest warrior shows lately and they take into account all that stuff.

Thats where I got the idea, to bad I couldn't simulate Snake kicking Chiefs ass.

simple fact is, MC would have this one, it's not a matter of personal opinion, or anything like that. the shielding alone would stop anything Snake would have on him.. as stated earlier. not to mention if snake is only human, if you would bother to read the halo books, MC pretty much stomps 2 or 3 ODST troopers for the hell of it, so what chance, really does snake have? as much as i love snake. i give this one to MC. see the problem, is your only comparing capabilites in the games, which really, isn't fair as they are indeed two completely different types of games, so yeah, MC isn't going to have alot of melee use. he's actually fighting a war, Snake only ever talks about how it doesn't change. but you dont see him on the front lines in the midst of a firefight with enemy forces... and if you do, you're playing the game wrong. =)
