So I followed these instructions here: http://androidforums.com/droid-all-things-root/141116-guide-rooting-2-2-windows-linux.html

I did the RSD lite to put on the SP Recovery. Rebooted the phone, and it said "Low Battery 0%", I pulled the battery out and booted into the System Recovery. Put on the update.zip file, installed the update, and rebooted. It is still saying "Low battery 0%" and the system keeps force closing. When I try and go back to recovery mode I can't even mount the SD card. I have no idea what to do at this point.

plug it into the wall and charge it for a while see if that helps. droids do not like to charge from a computer when the battery gets low. i dont know if you did that or not but try charging it from the wall and going from there
I tried but it won't charge. When I plug it in it will start, and after about a minute it will die. My battery is completely dead. When I plug it into my computer, it will charge but as soon as it powers on it will stop charging.

Its not a charging issue, its a kernal issue. been there before. as soon as you turn it on, it says connect charger? if you don't it shuts down? I believe one of those root instructions says after you load the "root" file and flash, it says to flash a new "proper" kernal. read through your steps again and see if you might have missed that, or keep it plugged in, download Rom Manager, then download and flash a new rom.

stock is available on rom manager. one of several on there. I think it actually under cyanogen though.

Nope, its listed under "Stock Images" lol. sorry
Sweet, I won't need it after all. It turns out the "update.zip" file I had was bad. I did a checksum on it and found out it was no good. I re downloaded it and installed it and now everything is working :) Thanks man, I really appreciate the help.

When I try and go back to recovery mode I can't even mount the SD card.

Mounting the SD Card is usually under the advanced options (in Clockwork's recovery) I had SP Recovery with my Eris and if I remember right there its under a similar name like mount options or something. Good Luck.

Maybe you got a bad d/l of a ROM? did you double check the md5?.............just saw your post. I've had it happen before, but mine gave me a bootloop. Glad you got it working.
