Just be aware that if you are running the stock rom, it will auto flash the stock recovery every time the device boots up. If you flash a custom rom, this process will stop and your custom recovery will stick
Your statement does not reflect my experience. I am stock, rooted, cwm recovery, GB4.2 and I do not 'auto flash the stock recovery every time the device boots up.' I can start Rom Manager and boot into cwm recovery whenever I choose, whether after restarting or not. I have never had it reflash stock recovery.

Maybe ROM manager added a script to remove the file that causes this issue to happen in all nexus devices. That is certainly a good thing I'd say.
