Couldn't find a clear answer to this, but if I (using RA-Hero-v1.6.2a) choose to Repair SD:ext will it wipe the contents of my SD card like it does when you create an EXT partition? I don't care if I lose my apps, I just dont want to lose everything else on my SD card.

Nope, it won't even wipe the EXT partition. Make a NAND+EXT backup beforehand though, just in case a problem does occur. When dealing with file systems it's always wise to be cautious.
