Yes I'm stock rooted. And if I don't get it I'm going back to stock!
Generally speaking, if you take an OTA while rooted you'll lose root (if not something worse). Is there a JB ROM out there you can flash? AOKP or Paranoid Android are good options.

Try root keeper. I never tried it. It may be an option.
option two, unroot your phone using the toolkit, take the OTA, then attempt to re-root.
option 3, flash a rom using TWRP to get rid of the nagging.

This is the best advice if you don't want to have to mess with ROMs. Just use the tool-kit to unroot for now, and then after the update root again. Did you use the toolkit to root your S3 in the first place? I can't remember back that far, lol...
Also, if you're rooted stock, most of the time the update will just come normal, but you will lose root (apps like Wallet will stop working). Then it's a simple matter to root your S3 again (root apps will just start working again, usually).

Lol. I'm mostly just giving you a hard time. That's really my only gripe with Apple devices. I own a Macbook Pro, and I can put whatever crap/tweaks/tools/utilities/drivers/updates/etc. I want on it. I can even install Windows!! Does it void my warranty? Did Apple try to come out and tell me what I was doing was illegal? NO! I just wish iDevices were the same way as their computers. Let the dang thing really be mine. I paid for it after all.
