Okay so i recently rooted using the SM updater and i uninstalled the application because i thought this rom would be fine. So after doing so i modified a few things such as adding a new kernal and modifying the Video quality to 8mps. As we all know the long awaited 2.1 update is expected this week and i know a new sholes mod will follow the 2.1 release with a follow up 2.1 modded sholes version. So i ultimately i was wondering if i update again using SM updater and it wants to install a completely new ROM will i lose all of my Modifications?

It depends on what update method you use. If the ROM has an update.zip upgrade method, it shouldn't really remove any of your stuff. If it requires you do update via Nandroid backup, you may lose some things depending on whether the /DATA partition has to be re-written or not.
