Interesting stuff!
At first it seemed a bit convoluted, but after watching it through I realize it's merely a little complex. (You sure can't argue with the results!)

Is a setup like this something that is to be expected when setting ANY Bluetooth controller up for certain games, or just what you can expect from using a Sixaxis controller?

The only thing I need now is to learn to effectively use a gaming controller for FPS games.
I'm a mouse/keyboard PC gaming guy going back to the before times and SUCK using a controller for anything above the level of an SNES game. (I think on-screen controls are bringing me around though.)

You'll figure it out, it just takes a little bit of practice. Watch some tutorials and do it while you watch the tutorial.
