Ok so I probably nuked my Droid doing something, either messing with it rooted or cold/snow/moisture got to it. I'd be in the middle of a call and the other person wouldn't hear me. This would happen randomly. I went to Verizon and they simply shipped me a new phone.

Now that I have it, i thought all my apps would be on the SD card. Nope. I can only get back Apps that are the Market has marked as needing update. all my other apps are gone. How can I move them along with my custom setting like GDE etc?

I'm assuming you have both DROIDs for the time being? Using ASTRO File Manager, you can backup ALL of your apps to your sdcard. Put that sdcard in the new DROID and using ASTRO do a restore.

You should also do a backup of your Contacts to the sdcard using the stock Contacts app. Then do a restore in the new DROID.
