I went to the downloads section of the market and only 2 apps are there. Google Maps and it says installed and android-vnc-viewer and its says free(even though its installed). I have many more apps and there just not showing up. If I search an app that does not show up in the downloads section and I know its installed, it says its installed, just not showing up in downloads section. It seems that my download list got wiped or something. Anyone else with the same problem?

*EDIT* I manually updated to 2.2, if that means anything.

That probably has something to do with it, a lot of people has had problems with the market within the first 24 hours of forcing the update. Try syncing your Google account again, and rebooting your Droid, this may fix your problem, but it may just take time. Mine was not showing apps for a while, but I was just patient and it fixed itself.
