Does anyone know if the Evo 4G supports MKV? If not, what is the HD Video format that the Evo supports for HDMI playback.

I assume it doesn't. It will play mp4 files. You can easily convert hd mkv files to mp4 with programs like XenonMKV. It takes about 5 minutes to covert a tv show or about 30 mins to convert a movie. It's much faster than programs like handbrake in this situation.

So if I have a 720p mkv and re-package it in an mp4 container, will it play on the evo? Or will it have trouble?

It should play fine in mp4.

Good question. I'm not sure what I'm going to go with yet. I'll probably encode a few short clips at and a bit above the evo's standard and see what I like better.

Well if you just plan to view the video on the EVO set the width to 800 for widescreen content or the height to 480 for 4:3 content.
