The reason is as a lot of you have found out ... the market is hosed. Specifically the private (purchased) apps.

This is for those people that currently prefer to not run a custom rom.

I wiped last night. I was very unhappy that I couldn't get get my purchased apps back.

Once I installed all the purchased apps I didn't start them I just patched the OTA update, then I rooted the phone again and all is well. I'm still not able to see the apps in the market of course despite them being installed but at least this may help some newcomers from getting upset.

The problem you have described is usual for rooting ... reason being is the apps index gets wiped. If you uninstall the app and then re-install the app the App index will be properly updated ... and apps should show properly in the market and App Updates should work then on those apps.

The apps will only show up if you install them from the market. I installed them from my backup and they still didn't show up in the market.

SInce the market is not showing most paid for apps, even having them on the phone will not let them show either. I showed an update for quickdial and clicked it but it could not find it to install. Once that happened it dissappeared from the list.
