What does restoring all system data do? Does that restore what level you are on games and like that?

Generally, the system data is all the stuff that is listed in green. Re: game levels.. not likely. That would more likely be the app data that goes with the game app itself.

System data is wallpapers, ringtones, profiles, scenes stuff like that
App data will restore your game levels, and settings

This was helpful for me as well ...

Can anyone answer what "Redo backups for newer app versions" does? In other words does this create a separate backup file or simply consolidate the app changes into the most recent backup? Thanks.

I believe it replaces a current backup with a new backup of any apps you have upgraded since you backed up last. Regardless of the details of how it does it, it brings the backups of your previously backed-up apps up to date.
