Root Rooted or unrooted

I rooted my phone and having permission problems trying to install partition. in another thread i found that they had same isssue, and was mentioned the he installed unrooted PGM, and could not install a rooted pgm. the unrooted is a higher build. ( what does that mean?) can someone tell me if i am have same issue. info from the phone.
