If you root your Note 10.1 will you be able to install Jelly Bean 4.3 on it and will everything work OK?

I ask because it is increasingly apparent that Samsung have little intention of releasing the JB 4.3 update for the Note 10.1 preferring to support the Note 10.1 2014.
 
If Samsung doesn't write a 4.3 release for that tab, there won't be a 4.3 release for that tab. Whether you're rooted or not has as much to do with it as what you had for dinner last night.

You might be able to install a Jelly Bean Cyanogen ROM if THEY write one for it, but that's already rooted, so whether your current ROM is rooted or not is, again, irrelevant.

Rooting your ROM has nothing to do with which ROM you can replace it with.
