Root Updated to 2.2 and Now Broken

So I am new to Android and rooting and have gotten stuck. I upgraded to 2.2 through ClockworkMod Recovery and got Froyo up and running. I thought I could get my apps back from Bootstrap recovery so I tried to run that from the recovery before I upgraded and now when I boot I am stuck at the Motorola screen. I tried pulling the battery out but end up with the same problem. Am I screwed?
 
You are not screwed. You can boot into recovery mode and providing your made a backup you can restore that.


  1. [*]Turn your phone off.
    [*]Hold down “Home” and press “Power” until the Motorola logo appears.
    [*]Release ”Power” and continue to hold “Home” until an exclamation appears.
    [*]Release “Home” and press the “Search” button once.
    [*]Your phone will now enter recovery.​

So I got the recovery page up, at the bottom it says

E: Can't open /cache/recovery/command

Is this a problem? I made the original recovery file with Bootstrap and that was the file I originally tried to load when I had this problem.

The other options are
reboot system now
apply sdcard:update.zip
wipe data/factory reset
wipe cache partition

That is what I am trying to do now, I was trying at work on my mac through VMWare but had problems with it failing early on in the process and now my battery is dead. Any idea if the battery will charge in this state? Currently I am letting my fiancee's charge up so I can steal her battery and then I'm going to try it on a Vista computer.
