Tried to replace microSD card but lost a lot of apps...

Hi Everyone,
I had CM6 (just upgraded to 6.1, but the problem happened in 6).
I read a couple of other threads where users said that I could simply copy all contents of the microSD card to the new one and that would work. I was switching from 4gb to 8gb. As far as I can tell, I don't have different partitions.
Everything is there (songs, pictures, app data, etc) but some apps say they are not installed...when I put back the original card, they work fine...ideas?

What apps are not installed? I would them back to the phone if you are running froyo
