What is the best way to manage my files on my phone (Atrix)?

I am looking to make new folders, rename folders, and move files.

Is connecting to the computer the best way, or is there an app that does this?

Yes, you should do only the second. Killing an app wipes it from RAM and can make the phone unstable if it has inter-connected processes.
