Root reboot time?

I know every time you flash to a ROM where you have no NAND backup you need to wait a little extra time while it boots.

what im wondering is what happens during this period of time?

Dexopt is checking the md5sum of every app to make sure nothing is corrupt. it can take a while

of course this is only on firstboot, or if you make any changes to /system/app
