Root corrupt storage after unmounting from pc - rooted one s

What's up everyone. New here to the Phandroid community. Hopefully someone can help me out. I have a rooted one s running clockwork recovery on stock ICS. So yesterday I connected my phone to my computer (windows 7 ultimate 64 bit) to move some music over to my computer. I mounted it as normal and a message came up saying that my storage volume needs to be repaired or else corruption can occur while transferring files. I end up not transferring anything and I properly unmounted my phone by selecting "eject android device". Once the message appeared to safely remove my phone, I unplugged it from my computer and I noticed most of my music, pictures and some apps were gone or corrupted which really pissed me off. This is the second time this has happened to me and it sucks having to recover everything. I have no idea what's going on and besides this issue I have no other issues. If it helps I have never flashed any other firmware or have done any extensive modding. Any thoughts? I'll be more than happy to answer any questions if anyone needs any more Info

I get this whenever i get a stupid virus on my PC and my gf's sister does the same [bc it has viruses all the time] ...so see what exactly you got in your PC first.
