I am having the same trouble...
I am using stock e-mail app AND MS Outlook to retrieve my mail... I'm pretty sure that I am aware of the problem and the fix, but I just want someone to verify that I'm taking the right approach.
In order to keep my mailbox from being filled up, I have my Outlook set to "delete on retrieve", or something to that effect. So, when my home PC picks up mail, it deletes it from the server. This creates two problems...
1. If my PC picks up mail aotomatically (which it does every 10 minutes), and then my phone tries to pick up mail a couple minutes later, any mail that was retrieved by my PC will not be available to my phone... simply never existed as far as the phone knows.
2. Say that I pick up mail with my phone, then later on my PC picks up, and then my phone does a Sync and does not see the messages on the server, I assume that it will remove or delete those messages from the phone, correct?
So, would the proper fix be to uncheck Sync Email, or should I modify the Sync Schedule, or both? I would assume that I also need to turn off the automatic retrieve on my PC so that I just do a manual retrieve/delete from server, therefore making sure that everything gets to my phone before allowing any program to remove it.
I suppose that there may be a way to keep or delete message on the server for a max of 30 days or so, therefore keeping the server from maxing out on space and keeping my phone cleaned up a bit too. This is something I'll have to look into on my side, but does it sound like I'm taking the right approach where the phone is concerned?

**Edit: Nope... turning off Sync didn't correct the phone problem. With Sync turned off I can't even pick up mail. I don't see that the Sync schedule would have anything to do with this either as it simpy designates a sync frequency... nothing about keeping, removing, etc.
I think I'll just need to choose "Leave on Server" in MS Outlook so that messages are not deleted. Perhaps I can elect to have them auto delete after 30 days or so, which my phone will also do when it syncs.
Thoughts? Comments? Is there anyone here?
