Root [Avail] Rooted phone doesn't have full access.

Root checker says i'm rooted but then I go to access system files through shell commander, it says "permission denied", why is that? Shell commander has SU
privileges but can't get into the base files. When I run "chmod -a+w /system", it responds with "bad mode".

Current specs
Clockwork one.one (real smooth by the way :D)
ROM Toolbox (SU access)
Shell Commander (SU access)
 
I can get to it through ROM toolbox, but anything I change in there just rewrites itself back to the original text. My thought was that a terminal emulator would be able to dig deep enough to allow these types of alterations. (I grew up with Windows and know very little about code writing in general)

I used to mess with ubuntu linux a little and from what little experience i have it sounds like you still do not have permissions to edit whatever file you are trying to mess with. In ubuntu you would have to edit the file using terminal with root access.If you did not have the right permissions the file would revert back after closing it. I'd think it would play out the very same in your situation considering android is linux. Using the app androzip it seems i can access much more of the system folders/files on the phone than i can with es file explorer. Also make sure you have superuser installed so it will grant SU access to any program that asks for it. Lastly if you installed superuser, open it and do the SU binary update check and make sure its up to date.

What files from the system are you trying to change? if your trying to edit init.rc and stuff like that it will go back to default because that is in the kernel. If you are trying to edit stuff in the "system" you need su variables and superusers. Try with es file explorer and go into the settings and check root and mount system and you should be good from there. If not go into cwm and factory reset, wipe cashe, and re-download a rom and that should work. If that doesn't work then go back to complete stock using T Card upgrading tool and then re-root and try everything over again.

I modified your init.d script. I said that in the one.two thread. I don't think it's dumping memory fast enough though, as sometimes it slows down, especially online.

You have to watch what your doing in the scripts because it can cause your system to become unstable. You may have to re-flash the rom so that the defaults can kick back in. Other wise your on your own.
