I only use goomanager for flashing recoveries, stuff like goo and ROM Manager can be (or used to be, I've not used in a while) quite unreliable for flashing ROMs.
You're better off looking through the threads on xda/rootz/goo.im, downloading the zips and flashing manually.

You can flash the roms via recovery.
Generally how it's done...download the rom .zip file to your memory card.
boot into recovery, make a backup, wipe and flash the rom.
Now that is a very simplified version of how to flash a rom.
If you need the specifics, I can search around for ya, however, the sandman is calling me And I don't want to give bad info from being tired

What do you mean by, "boot the phone with a computer command" ? Are you using adb?

Because of the bootloader unlock solution by HTC, you need to flash the boot.img manually via fastboot.
