That's exactly what I thought as well, doesn't the battery need like at least a week of regular use days and a few full cycle charges to really catch up and produce the best performance?

I guess I've probably jumped into the battery issue too early before letting the battery take its time?

Yes, it does need a few cycles before it gets to where it's supposed to be. Ideally, you would want to let it drain down to about 10-15% then charge up fully about 4 or 5 times.

I feel like this is pretty normal for my use.
3 hours of listening to podcasts (mostly screen off), 4.5 hours screen on time.

Just an advanced warning, I personally don't recommend applying under volting or over clocking on boot because if you pick a voltage too low or a clock speed too high you have the potential to end up in a perpetual bootloop that can only be stopped by factory reseting.

I usually wait a couple of days with new settings and then, if it seems stable, I'll go ahead and apply the setting. I do undervolting, but I don't do overcloacking. I can't imagine the N5 ever needing overclocking. ;)

You can solve that boot loop by forcing the device off with the device failsafe (hold power for about 20-25 seconds) then booting into recovery manually, clearing dalvik + cache, and then re-flashing the kernel, which should default back to stock kernel settings.

An app would still retain its data to re-apply the settings though right?

You've got a number of seconds before kernel control apps apply their settings, it should be long enough to quickly open it and increase the voltages, or to go into superuser and deny it permissions.

From what I noticed, FKU will default back to stock settings if a newer version is flashed. It's possible that it's just a bug within the app, but I did notice it.

I just switched the TMo to get a N5. I've had it about a week and I flashed CM11 and the newest elementalX kernel and I'm pleased with speed and battery life. I've been off the charger for 14hr and had almost 5 hr screen on time and I just hit 15% battery left.

Gotta try the greener pastures, friend. CM is boring. Come to DU :p
