Help Delayed notifications (Google Play Services?)

Problem:
Delayed notifications.

Environment:
Samsung Note 3 LTE N9005; 4.4.2; rooted; stock Samsung Italian ROM; cannot factory-reset.

Symptoms:
a) many apps as WhatsApp, Gmail, Skype, eBay, etc, don’t notify me of events in real time and I experience delayed notifications.
b) if I open/launch each of these apps I receive any (all) delayed notifications at once.
c) if I open/launch the app “PNF Root” and go to “Play Services Monitor” all notifications from all the above mentioned apps are received at once.
d) Viber seems to NOT be affected by this problem and it notifies me regularly.

Situation:
a) I have uninstalled and reinstalled all those apps about 10 times, and after every uninstall but before re-installing, I did:
Cache cleaning.
Dalvik Cache cleaning.
Permissions fix.
I installed “PNF Push Notifications Fixer root (PNF root)”. I set WiFi heartbeat to 5+6, 6+5, 5+5 and many other combinations.
I logged-out and back into each of the above apps’ accounts.
b) I uninstalled all cache cleaners, memory boosters, app-killers, greenify, etc..
c) I already contacted WhatsApp (and other apps) tech support and followed their instructions to the letter. All tech support washed their hands of the problem with the excuse that they cannot offer support to rooted devices... as*hol*s! Same reply from Samsung and google tech support.
d) I don't use hangouts but - just to be safe - I installed it anyway and then followed the instructions given by WhatsApp etc tech support.
e) I already posted this same help request a few weeks/months ago on Androidpit, XDA, Android Forums but nobody replied.

My feeling:
It has something to do with "Google Play Services" as the problem affects every app that uses this service and it is resolved once open/launch “PNF Root” and go to “Play Services Monitor”. Unfortunately Google and Google play tech support refuse to help bcs I’m rooted.

Request:
I need help! I've been trying to fix this problem since before Christmas and I have done everything which comes to my mind short of Factory-Reset/ROM re-flash.

Please HEEEEEELP!

But factory reset is not a fix. It creates more problems than it solves. Besides, I read in a couple of other related threads that factory-reset did not solve the problem.

As I posted, Google, WhatsApp tech support already washed their hands of the problem and suggested the Factory-Reset. But then I have to figure out all the correct settings which took me months to work out, solve setup issues, account passwords, settings, etc...

It's like asking Windows tech support to help you solve a problem and they answers: "re-install Windows"! That's not a fix, it's a new set-up from scratch!

Can anyone who understands about google-push-notifications, heartbeats, keep alive, and all that stuff help me fix this problem, please?

Sorry to reiterate but - for now - FactoryReset is not an option because:
1. Many threads with similar issues reported that it didn't work for them;
2.I'm not proficient with Android. All the settings were picked up, advised, discovered over months of work on forums, by friends, etc... I simply wouldn't know how to reset everything by myself.

But instead of Factory-Reset I'll this Google Package re-install advice: how do I go about that?
I can see the Google Container in my Apps drawer but I can't uninstall it as they are system Apps. I can use Titanium Backup to transform them into user Apps, and then I uninstall them, right?

Sorry but I'm not very savvy with Android...
1. what's CWM flash? Is it an App/tool or something that I can download?
2. I rooted the device in June and the problem appeared in December... but, still, if you think that rooting may be the cause, I want to try also this solution.
Please can you help me with Google Package reinstall (CWM flash) and Rooting method problem?

I have very delayed notifications from Hangouts and occasionally Whatsapp. FB Messenger and Google Messenger(SMS) are fine. I had the problem before the 5.0 update and after. I factory reset twice but it still happens.

<Edit> Actually message receiving is delayed, not just the notifications. If I go into Hangouts and manually drag the msg window they'll start popping in. Usually they just show up on their own 20 - 60 minutes after they're sent. I'll have used the phone on the net (air or wifi) sometimes a lot between so I know I'm not having connectivity issues.
