I am newer with Connect Bot and needed it to use my Good for Enterprise App. Long story short, I need to enable and disable Good App with scripts when doing certain things with Root, because Good app denies you if it detects Root (super user).

How can I save like a shortcut, hotlink or something like that using connect bot? I see there is a local option and a Nickname I can create, but it doesn't seem to save the script when I enter it. How do I save the script so I don't have to type it every time I need to enable or disable?

Try VX ConnectBot and see if it does what you want.

Also experiment with a file explorer such as Astro or ES File Explorer to see if you can determine where your settings file was stored. This will be easier if you use a funky name which will be easy to search for on your device, rather than manually peering into lots of directories.
