I think that the media scanner is reading each playlist twice or something.
When I synced my music to my phone, 2 copies of each playlist showed up in the music app. I went into settings and cleared the media storage app, then all the playlists went away. I then plugged/unplugged my phone from my pc (Just to trigger the media scanner to run) then all the playlists showed up again. When I tried resynced the music, two copies of each playlist showed up again (note that there is single .m3u and .plb copy of each playlist on the phone. I did a search when it was connected to my pc).
I have tried syncing with isyncr and Doubletwist, and had the same issue with both programs, but I think the problems lies elsewhere.
