I had this issue when I upgraded to that semi-rooted version of Gingerbread. It left the bootstrap files loaded in the system and Bootstrapper couldn't gain root privileges to remove them after the phone started up fully.

That's what worked for me. Go into bootstrap and hit "bootstrap recovery" but don't hit "reboot recovery" Just restart your phone like normal and it should stop.
