Usually something pops up and says "allow su access?" And I hit yes. But I'm not getting that box on the newest MIUI ICS rom. And I can't seem to find a superuser app. So I downloaded the app superuser and it can't gain root access.

You need to go into your superuser app and allow root access. It's lbe privacy guard or something like that.

On cm9 and miui root access is disabled by default

It's called "LBE guard" included with MIUI. Root and app permission options are in there.
