my sis has a S3.. I rooted it. and is running a custom ROM.

her daughter downloaded the free version of Minecraft. and she thinks her little daughter also let it download another free game: candycrush.

now.. she is seeing pop up ads.
she has uninstalled both the games.

where and what can I do to get rid of the ads.

The only other way I would get rid of them,Would be to do a factory reset and/or restore from an earlier backup.

Sounds like its push advertising maybe.

There are free apps on the play store that will identify what app is the cause

    Try air push detector

my sister already tired that.. it found only 1 app.. "music paradise"
but that has been on her phone for over 6 months.
told her to uninstall it.. to see.

but we think there is something else.

Airpush rears its ugly head again. Google tries to block such software in their store but now they work around by installing the airpush service and notify you after you launch the app. But by then it is too little, too late. Lately, this tactic is used to sway folks to buy the pay version of the app.
