There are two notification ringtone settings - one in settings for general system notifications, emails etc., and then another one in messaging.

Did you have different notifications in messaging and system? Or could it be that they are the same and you're just hearing the tone for system alerts?

The system alerts are things like emails, calendar, app notifications, basically anything besides phone calls / sms. That notification is the standard notification ringtone under Menu > Settings > Sounds > notification area.

So to recap, Android has 3 sound notifications: calls, SMS, and everything else. The SMS sound notification is a separate setting under the SMS area, and defauls to the same notification sound as the standard sound notification, unless you set it to something different deliberately.

It notifies you any time you have a non-call / non-SMS event / alert. Depending on what is notifying you, you can possibly remove the alert. If it's an app, you can go into the app settings and change the alerts.
