Root Removing stock apps

I was told that I could remove the stock apps in root explorer if I renamed the apps with .bak or .ap, well I did that and it disappeared in the root explorer, I'm just wondering for future reference when I go to reinstall. Where did they go?
 
When I've used the .bak ending in the past, they still showed up at /system/app but they were not in the app tray anymore so I assumed a rename back to .apk would have put them back in service but to be honest I never tried it. You might consider using the "freeze" option in Titanium if you want them back in the future. Kind of a little less workaroundish.
 
Well I managed to lose skype by renaming it skype.ap instead of skype.apk, anyone know how I can get it back?
