All apps will still be in the Market after the change so that is where you can install them from.

If you are also looking to make a list of applications you have just use Listables!

The apps you have downloaded and purchased are tied to your Gmail account. As long as you use the same Gmail account for your Transformer, the apps should be available on your Transformer. The only exceptions are apps that are not compatible with the Transformer.

I have both an HTC Desire Z and a recently purchased Eee Pad Transformer. When I fired up my Transformer and entered my Gmail account (the same one I use for the Desire Z), it automatically installed most of the apps I had on my Desire Z that I obtained via the Android Market. I did not have to pay again for any of the paid apps that I had already paid for.

Alternatively if you're rooted you can install mybackup root or titanium backup and have it backup your apps/data so when you restore you'll have all your settings back to how they were before.
