Root scripts updated, system update still appearing

Running velocity 1.1 with velocyan theme from the scripts. I am running script v39 and I'm still reveiving system update notifications, how can I stop this?

I wonder if it is a theme-related issue? I don't use any of the themes, and haven't seen the update reminder for a very long time. I know the latest script versions dealt with preventing that reminder. Perhaps the script's interaction with providing themes has a bug?

Theme tend to screw with the phone, annoyingly so. A bunch of icons never changed back from one theme after I switched back to the StockTheme - eventually, I got some form of them back after applying VeloCyanRC, then Stock again.

Some of my widgets don't even work on the stock theme now, when they worked just fine with VeloCyan. I don't get it.
