I have approx 5,000 songs on my Micro SD Card. But only about 4,000 are showing up on my phone. All the missing songs seem to be ones I've bought off of iTunes. But there are plenty of songs I have bought off of iTunes that do appear. The files are definitely on the card, but neither Google Play, nor Music displays them on my Samsung Galaxy S4 (Verizon). Any advice is greatly appreciated.

I have tried reformatting the card and adding all files again, and the exact same albums are missing. The card is at 26.2 of 29.1 G's full.

You might make certain that the missing files are in a folder named music or media. That's the folders the player will be looking at for music. I hope this helps.

They may be DRM protected audio files. They may show up while exploring the folder using Windows, but Android won't recognize them until teh DRM protection is removed.
