I updated to the newest software and I usually transfer my music files I buy legally through iTunes from my computer to my phone manually. The issue is that my phone is not coming up as a mass storage device on my computer now. I also see no way to change what USB mode it is in (as in "Charge only", "mass storage" etc). I want to put some songs on my phone and this is annoying. I have liked the update until now.

Phone is an Galaxy s3 on Verizon

Not sure exactly what you mean by not showing up as mass storage device. My phone (S4) shows up in Windows Explorer (Windows 8) under 'This PC' as my phone name. I am also at Android 4.3. When it is clicked on, it allows me to explore the phone and he SD card. You may need to go into Windows autoplay and reset anything preset to "Always Ask".

On w7 on my laptop it doesn't show up anywhere. On my work desktop, it does like it did before on my laptop.

I had to download the USB drivers from the Samsung site after the Verizon 4.3 upgrade.

As Mark stated, it sounds like the driver needs to be updated. Look in the Device Manager of your Control Panel and see if your phone is listed, and if so, does it have the yellow triangle with an exclamation mark in it? If so then it needs a new driver or the existing driver updated.

Hi, after plugging in the USB cable if you pull down the main screen there should be an option to change the way USB interacts with the computer. Phil

My father had this same problem on his S3 before 4.3 and I ended up doing a battery pull on the phone for him. Take the battery out of the phone completely for a few minutes. That fixed the issue.

It is recommended that you have Samsung's latest USB Galaxy drivers on your computer as well though.

Make sure your screen is unlocked or you won't be able to access the phone through My Computer. So, if you plug in the phone via USB to your computer, and you can't see your phone or the phone folders. Make sure your screen is on and unlocked.

My phone is now recognized after I downloaded the drivers, but it's very odd as I can no longer copy .mp3 files to the phone.

After you connect your phone to the PC and it is recognized, have you tried pulling down the notifications screen and selecting the "Connected as a media device" option? It then will let you switch to either "Media Device (MTP)" or Camera (PTP). When you use camera, you should be able to drag and drop music files into your music folder either on the internal storage, or external SD card.
