Installed Handcent and was wondering if there is a way to disable the native messages application as double messages is starting to become annoying

Open the Android messages > menu button > settings and then untick 'received notifications'

Disabling the notifications in the native app does the trick.

No, at the moment you should be getting two notifications.

The other option is to disable notifications in handcent and when you click on the native notification it will ask you which app you want to set as a default.. choose handcent.

Is it not possible to delete Android messages app totally or does Handcent sit on top of it and use it to access the messages?

Handcent uses the stock app, just adds a different interface and more controls.
