New SD card problem

I just installed a new sd card on my phone, i copied the items from the old sd card to the new one via the computer. Now all my applications are messed up, the icons on the screen say "the linked program is no longer installed on your phone" and all the apps are missing from main menu. I was running Fresh rom as well and the tether feature is gone too....any ideas what ive messed up?

There only thing I can think of that would mess up the apps is if you are using apps2sd.
