personally I used the manual deodexing method, worked fine for me every time i've had to do it. but I have also heard a lot of people using the 928 deodex theme zip method which seems to be the easiest way out there
Yep yep, he's right. The 928droid Black Glass deodexerrr theme is fully deodexed, so you can hit the ground running fast! Additionally, it's ready to be themed or flashed for a different ROM whenever you're ready.
You can also install Fab's Apex ROM which will also deodex it for you. The manual way did not work for me, but to be honest I did not have much time to troubleshoot when I gave it a shot.
So If I backup my ROM as it is now.. then flash the 928 black glass theme to get deodexed.. can i flash back to my current ROM or would that loose my deodexing?
You probably aren't looking to go backwards to a previous Rom after flashing a new deodexed Rom...
Most Roms are now pre-deodexed (maybe all of them). Pick the Rom you want to apply, confirm its pre-deodexed and install. You're off and running from there. Deodexing will allow you to have custom themes- different from a custom Rom.
Manually deodexing seems rather unnecessary at this point.

If you didn't want the black glass theme, but wanted to use it to deodex, the best way would be to go back to stock using 928's back to stock keeping deodex .zip.

From what I've read, when going to a ROM the author always suggests a full wipe of data and cache. That wipe will get rid of any theme you've installed. Someone better explained why yesterday, I'll edit this post and link that one in a moment.
Themes change only certain aspects and different themes change different aspects, so installing one over the top of another could let the previous bleed through. So if you want a clean version of your chosen theme, you should go back to your stock backup or back to stock. Example: Current theme has a black bar, new theme does not but also does not address it...the black bar from the old theme stays when you apply the new theme over the top of it.
This is the way I've come to understand it.
Edit...actually, I guess it wasn't explained "why" just that it is necessary. Best I can figure, the wipe is needed to get rid of anything the user may have added or changed that may not work with the developer's ROM. Some say "try to install it, but if it's buggy to go back wipe and try the ROM again". I figure there are somethings that the user can change in the OS and APPS that will not play nice with the new ROM(s). The developer's know it but it would be impossible to address the plethora of options a user could have changed. So it's easiest to say wipe it than to deal with hundreds of posts saying this don't work or that is broke.
