It should still run, but your phone will probably be running slower than it should, as it will still have cached files for your previous OS in there.
Boot back into the recovery partition and wipe the dalvik-cache. You can still do it now. It won't wipe any settings you've setup, but clearing the cache will make it rebuild it on the next bootup. So your phone will take longer than normal to bootup the first time after doing it. -
